While you do not have to connect every air handler in your home to the condenser, you do need enough air handlers connected to use at least 75% of the condenser's BTU capacity. For example, if you purchase a 4 zone system with a 36k BTU condenser and 4 individual 9k BTU air handlers, at least 3 of those 4 air handlers will need to be installed and connected for the system to run.
